Get the right litter boxes. Rats need something large enough to climb all the way in, they're not going to hang their butt in the box & use it.
Choose the right litter. I use Planet Petco Paper Cat Litter. Don't use pine. Don't use clay-based products. You want to use something that is different from whatever bedding they are on. If their bedding is Carefresh, don't use Carefresh in the litter box, for example.
In a new cage, place the litter box where you want it, but be prepared to move it if they choose elsewhere. In an existing cage, look for where the rats want you to put it. Where is their bathroom already?
In a multi-level cage you may need a box for each level, or be prepared for accidents on levels without a box.
Pick up any stray rat raisins with a tissue and toss them in the litter box. If there are a lot in a particular area, that may indicate you need to move the litter box to that location.
